چکیده

Herein, we present a simple linear motor, built from DNA and a restriction enzyme, which moves a DNA cargo in discrete steps along a DNA track. Movement is powered by a nicking enzyme that cuts the track. Damage to the track in the wake of the cargo imposes directionality. The specificity of base-pairing, the rigidity of short segments of the double helix, and the flexibility of singlestranded segments make DNA an ideal material for construction of nanometer-sized mechanical devices. Such devices can generate forces of the order of picoNewtons, in the same range as the forces developed by single-molecule

Translocation of nicked but not gapped DNA by the packaging motor of bacteriophage phi29.

The biomolecular mechanism that the double-stranded DNA viruses employ to insert and package their genomic DNA into a preformed procapsid is still elusive. To better characterize this process, we investigated packaging of bacteriophage phi29 DNA with structural alterations. phi29 DNA was modified in vitro by nicking at random sites with DNase I, or at specific sites with nicking enzyme N.BbvC I...

A nicking enzyme from trypanosomatids which specifically affects the topological linking of duplex DNA circles. Purification and characterization.

Newly replicated duplex DNA minicircles of trypanosomal kinetoplast DNA are nicked in both their monomeric and catenated topological states, whereas mature ones are covalently sealed. The possibility that nicking may play a role during kinetoplast DNA replication by affecting the topological interconversions of monomeric DNA minicircles and catenane networks was studied here in vitro using Crit...

Human nucleotide excision repair in vitro: repair of pyrimidine dimers, psoralen and cisplatin adducts by HeLa cell-free extract.

We searched for nucleotide excision repair in human cell-free extracts using two assays: damage-specific incision of DNA (the nicking assay) and damage-stimulated DNA synthesis (the repair synthesis assay). HeLa cell-free extract prepared by the method of Manley et al. (1980) has a weak nicking activity on UV irradiated DNA and the nicking is only slightly reduced when pyrimidine dimers are eli...

A new enzymatic route for production of long 5'-phosphorylated oligonucleotides using suicide cassettes and rolling circle DNA synthesis

BACKGROUND The quality of chemically synthesized oligonucleotides falls with the length of the oligonucleotide, not least due to depurinations and premature termination during production. This limits the use of long oligonucleotides in assays where long high-quality oligonucleotides are needed (e.g. padlock probes). Another problem with chemically synthesized oligonucleotides is that secondary ...

Evidence for an intermediate with a single-strand break in the reaction catalyzed by the DNA untwisting enzyme.

The DNA untwisting enzyme relaxes covalently closed circylar DNAs by the sequential breaking (nicking) and closure of one strand of the duplex. The use of highly purified enzyme from rat liver nuclei at very high protein concentrations has permitted the detection of the nicked intermediate in the reaction. The nicking of closed circular simian virus 40 DNA was measured by alkaline sucrose gradi...
